Sequence and subtype analysis of HIV-1 strains in gag, env and pol C2-V3 regions isolated from 29 newly-confirmed HIV-1 infectors in Beijing

Abstract:Objective To investigate the gene sequence characteristics of human immunodeficiency virus type-1 (HIV-1) strains derived from 29 newly confirmed HIV-1 infectors among men who have sex with men (MSM) in Beijing City. Methods An epidemiological survey was conducted in the 29 HIV-1 infectors and anticoagulating blood samples were collected. The plasma samples were isolated, and then RNA was extracted from each sample. The gag, env and pol genes were amplified by nested reverse transcription-polymerase chain reaction (nested RT-PCR) and the amplified products were sequenced. Phylogenetic analysis was performed based on genetic distance using Mega 5.0 software. The genetic subtypes were determined based on the constructed phylogenic tree. Results In this study, 15 of 29 samples were PCR positive within at least 2 targeted regions. Phylogenetic analysis revealed at least 5 variants of HIV-1 and recombinants among the HIV-1 infected MSM in Beijing City, including CRF01_AE (48.4%), CRF07/08_BC (24.1%) and subtype B/B′ (10.3%) and 2 rarely reported recombinants, CRF01_AE/CRF07_BC (6.9%) and CRF01_AE/B (10.3%). 5 types of 4 peptides motifs of V3-loop were found, including GPGQ, GPGR, GPGG, GPGL and GPGP. GPGQ was the predominant type (73.3%). Co-receptor analysis revealed that most strains might utilize CCR5 as co-receptor to entry cells. But X4-tropic strains also appeared in the samples of CRF01_AE and CRF01_AE/B. Conclusions The genome sequences of HIV-1 strains among MSM in Beijing show high genetic diversity and complex origins; moreover, there exist 2 rarely reported recombinants, CRF01_AE/CRF07_BC and CRF01_AE/B. It is necessary to continuously strengthen the monitoring of molecular epidemiological characteristics of HIV-1.
